Score and time limits are usually not wanted for co-op play. The default network settings have a 10 minute time limit. If a co-op game is accidentally started with a time limit, the remaining ticks are stored in the save, so the only way to repeal it is to edit the save file or restart the scenario.
The least evil solution I can think of is to create a warning dialog when you are about to gather a co-op game (not from save) with time limit or score limit enabled. "Are you sure you want to start a co-operative game with a {time, score} limit?"
