I'm glad that you find the program useful. Adding StPeter to Philosopher is not in our plannings right now, but I did a simple test here and I got it working. That error you got seems to indicate that the pepXML is in a different path, make sure that all your files are still in the same folder they were created and I'll let you know if we decide to add it to Philosopher in the future. |

If you used FragPipe, starting with the latest version of FragPipe it moves files to a temp folder (so we can run multiple files in parallel0 when running PeptideProphet. So the links interact.pep.xml may not be correct. I am not sure we would have an easy fix. You can try with the previous version of FragPipe to see if working in that case.
