Hello,
Epinano is actually only producing per.site output.
Can we add an option to also run the Slide_Variants.py script from Epinano downstream to the per.site.csv file?

it acually also includes the option to define what kmer length to provide

use:
python Slide_Variants.py per_site_var kmer_length

Hi, I can add this as an extra step. I'm just wondering what to do with the kmer length... Maybe this can be added to the tools.opt.tsv file.

I think default 5mer is fine
