Help me understand Webhook options

As mentioned in https://registry.terraform.io/modules/philips-labs/github-runner/aws/latest#setup-the-webhook--github-app-part-2 there are two options to set up the Webhook. But what is the technical / operational difference?
What I'd like to know is when to choose which option and why.

Currently we have some issues where jobs occasionally do not get picked up even when a runner is created. I'm looking into this and switched from having the Webhook on enterprise-level to having it set up inside the app. I have yet to see if this makes a difference.
