Using github repositories in Science (the proper way)

I was wondering if there is a good suggestion by anyone on how to properly cite the code you used.

As an example, copying the way other people do it, I have

• added a full URL to a paper, which isn't perse the best since it will link to a repo and not a version
• created a version and using third party software (zenodo) to create a citable link (which seems perfect but needs to be done outside of github)

Listening to the talk about version control, and knowing that you can add a CITATION.cff file I was wondering if there is a clear way inside of github to do all of this?
