Initial public release

This is the initial public release pre-peer review.

Initial release (mainly paired-end, always multiplexed)

This release is an initial version of the pipeline that uses primarily paired-end data. After this release, updates will be made to make the code more generalized to single-end data, as well as data that has been de-multiplexed before entering the pipeline.
